Travel agencies offering cheap flights usually advertise in the Reisen section of most German popular city magazines (the section is called Kleinanzeigen in German). So buy Zitty or Tip and you are sure to find some options there. I once heard about a travel agency called STA, which is youth and student oriented, so I guess it's also cheaper. I'm pretty sure they have an office in Mitte.
